Are you sure you are running correctly? I love running also, I'm a heavy runner always have been and my feet twist as I run, go to a real running shoe store and have them watch you walk and tell you what kind of shoe you need, before I got into motion control shoes my knees and everything else hurt.
If you're new to running your knees hurt, I think it passes, it did for me, but I guess it was all about the correct shoes, and form.
